If we defeat a country in war, we should have the option of converting that state and its leander to our religion while making peace

Don't say that, in the past, Catholics sometimes left the states they defeated on the condition that they became Catholics, and while the Ottomans were besieging the castles, they were saying 'be a Muslim, obey, the city is yours'.
Moreover, the pope called Mehmet to become a Christian after the conquest of Istanbul.

It is pointless when there is a separate mechanic in place to convert religions in provinces after the war finishes.

Good point, I think a more logical solution would be to make it so if the country AI is muslim or any organzied religion, they will reject religious conversion since its more realistic
