The game checks the text file and then checks all folders in the scenarios/ folder.

Remove lately added scenario.

Have done all that, still not showing up, also tried uninstalling that also didn't work

Uninstall the game and go to the folder where the game was instaled, the folder should be empty. If not delete all of the files. And then install the game.

Maybe you have subscribed to some mod?

The folder was empty and I had no Mods installed but I uninstalled again and now everything is back to normal, although I have no saved games anymore, but it is a worthy sacrifice

it happened to me aswell, i pressed on an icon next to the 1440 scenario and all of them were gone, please patch this, its the type of bug to make people quit and refund the game if they lose their playthroughs
